I think that Belthasar made not just the Nu you encounter at the Keeper's Dome, but all of the Nus. Perhaps he has been creating them and sending them back in time. Or perhaps he made many more and after the apocalypse they found their way back in time somehow.

As usual, Chrono Cross is no help, and "beach bums are nus" just doesn't set right with me.
